Remember this is a issue of hashkafah. I think it is very clearly talking about "hidden tzaddikim" the reasoning is very simple. Moshiach must be a tzaddik as it says "And the spirit of the Lord shall rest upon him, a spirit of wisdom and understanding, a spirit of counsel and heroism, a spirit of knowledge and fear of the Lord." Moshiach will serve as a king for this world. And the Great Assembly will be of tzaddikim as it says they will be wise and understanding. etc.
Teferes Yisrael's opinion is each generation is 7 years. He clearly states its just his opinion. He gives reasoning for his opinion. 18,000/36x7=3500. 6000-3500=2500. Moshe died 7th Adar 2488. According to this the first hidden tzaddikim started 22.5 +/- 0.1 years after Moshe's death.
Or we can simply 6000/12x36=18,000 saying each generation is 12 years. This still fits with Tiferes Yisrael's reasoning.

Are there then only 18,000 tzaddikim (of a higher level) in all of Klal Yisrael in 6,000 years? How would that relate to the 36 tzaddikim that maintain the world today?
